Because the town sits on an elevated plateau of the Yilgarn Craton, it lacks the moderating influence of the Indian Ocean, leading to high diurnal temperature ranges where daytime heat dissipates rapidly after sunset.

The primary meteorological concerns for Kookynie include extreme heat and the remnants of tropical cyclones. While Kookynie is far from the coast, decaying tropical systems moving south-east from the Pilbara or Kimberley can deliver significant rainfall events that cause flash flooding across the flat, arid landscape.
